I'm replying to my own post. 

After ca 9 hours with the same green bar travelling inside the box, looking like it was stuck, I shut down the computer and started it again. It worked out fine and also there was a message from AVG and said it had found one problem with a file that was put in quarantine, so it had most likely been running the boot-time scan properly but without the result on the screen.

Afterwards I rebooted the computer a couple of times and it is still working.
