In my situation, files are being flagged which are three levels deep from the excluded directory. Are you sure directories are being traversed to an infinite depth?
I see, unfortunately there is no way to exclude folder with subfolders to rootkit scan, but you can change scan settings so folder is not scanned or to not scan rootkits.
